We don't know what was said in the conversations the two of them had, but there certainly could have been some obvious differences that underlined the truth for Jack. Painful but helpful.
About alt!Jack leaving or staying in the AF, hmmm. Maybe he retired after Sara died and was reactivated, just like our Jack, for the Stargate program?
Daniel coming back into the house, and the banter that followed = my favorite part of the writing process. It would have been a much longer, angstier story if he'd driven away (like I foolishly thought he would), and a much more awkward, painful conversation with Jack if Daniel hadn't pushed the reset button and started all over. He's a very clever guy, and I'm glad I listened to him. :-)
Now for the promised (completely uninteresting) behind-the-story story: QM!Charlie, Dad!Daniel, the big reveal of the marriage - all that has been lurking in my Story Ideas folder for YEARS! It never got written because I had no idea how the story was meant to end.
:-) And then somebody requested First Time with Serious Obstacles, and a plot bunny was gleefully laid to rest. *smooches you*

Jack knows that Charlie is not HIS Charlie
